Was a combination of things.
1. Inafune wasn't involved. So it became more about profit than vision. I don't always like Inafune but he was passionate about Rockman.
2. Reduced budget. X6 came out in 2001. You know what else came out in 2001? Devil May Cry. That game was given a much larger budget, way more advertising, much much more hype. Capcom was going all in on resident evil remakes and 3d action games around this time as well.
3. X4 was a rather expensive game to make - especially with the cutscenes - and it didn't sell super well. It wasn't that the game was bad, but at the time 3D action games, shooters and RPGs were doing way better in sales. This is also why Battle Network ALSO came out in 2001... and it did exceptionally well as an RPG.
5. Inafune had already moved on to working on MegaMan Zero by the time X6 was in development (it came out in 2002). He also took a lot of the original team with him to work on it. That's partially why Zero plays so much tighter and like the earlier X games. This left a less experienced team to stay of the X series.
TL:DR - Inafune was working on Zero and took away key staff, DMC and Battle Network took a lot of budget away from X5.
